What is the true reason for the drain holes. Can I seal them or keep them.

I kept them.
The way they are cut they wont allow water in. It doesn't hurt to leave them functional in the event of an inevitable infiltration, ie. heater core failure or some kind of leak from a badly sealed convertible top or worse, an inconspicuous leak from bottom of the windshield. It's an old car, they are all possibilities no matter how well maintained it's kept.
