Do you mean that you mixed up the "buckets" (tappets) and shims that go on the ends of the valves? If so, I made this mistake once myself. The way I approached a solution was to install the buckets in an arbitrary order, put the cam box on (with gasket) but not fully tightened. I then measured the tappet clearance and determined how close I was to around 0.017" for intakes and 0.019" for exhaust (maybe a bit more on these since the gasket wasn't fully tightened). I then removed the cam box, moved tappet buckets around until everything seemed about right, did it over and over until it seemed right, and then fully tightened the cam box (thus compressing the gasket).

I know it's not ideal, but it's a place to start. The ideal solution would be to install the cam boxes fully tightened with the tappet buckets in place, and then move shims around until you get it right. But that requires a special tool to depress the tappet so that you can remove the shim while the cam is in place.
