I'd like to replace this stuff with new material. What have those of you who have done this used?
Also, would there be any value in filling the entire space with insulation? It seems like they would have been filled entirely at the factory and over time the foam has probably just fallen to the bottom of the cavity, but I don't want to assume anything.

I would not assume factory filled that cavity with foam, maybe a PO. Instead, I would try to keep that space protected with rustproofing or a coating. Being part of the wheel well, the area would be areated better as the foam would not be there to attract moisture against the body. Additionally, better if you can buy yourself a set of liners.
