Don't really know what is causing this but have an idea. When I start out from a dead stop I get a rumbling noise and slight vibration near the automatic trans shifter before its shifts into the next gear. Does this mean my auto trans is messed up? I do get a clunk when I shift into reverse also.
Trans filter and fluid are new but I do have a small trans leak still so I always check on the level. Front motor mounts are new but the trans mount needs replacing. Would a bad trans mount do this?
The only thing thats strange is the noise I remember became more apparent when I had a new muffler put on.
Any ideas whats going on here? Thanks.

Tailshaft uni joint/s and/or centre bearing would be my first point of call.

also could be the trans mount has failed, letting the trans bounce up and down under load. I'd look at the driveline and mounts soon

I actually have the same problem, only difference is that i have a 5-speed instead of an automatic. Thought it might be a problem in the differential.
